The heart of vertebrate is homologous because their origin is similar and both have auricle and ventricle. For example in fish one auricle and one ventricle, so two chambered heart but in crocodile it is two auricles and a ventricle which is partially divided to form two ventricles. Though the number of auricle and ventricle is different but the origin remains the the same. And due to presence of different number of chambers the function differently.
Same goes with the brain, some has only midbrain and hindbrain while some has fore, mid and hind brain. Therefore origin remains the same bit function is different.
